If ya fuses are sparking it probably doesn't matter how tight they are in the holders its probably a case of corrosion. if you have a multimeter measure the voltage between 1 contact at the fuse box and the contact at the other end. an alternator shouldn't be able to overcharge a battery sounds more like a dicky regulator in the case you mention. regualtor should do as its name suggest and regulate current in 1 set of coils in the alternator so it produces enough current to charge battery and run the ancillaries you have swicth...
